- Appoint an inept director.
- Assign a bundle of responsibilities without appropriate budget increases.
- Let those responsibilities be fluffy ones which consume a great deal of time.
- Make sure to remove any responsibilities which have real clout.
- Let the word of the department's weakness spread throughout the organization.
- Turn the key jobs into professional dead-ends. Promote no one from that department.
- Encourage high turnover.
- Treat its leaders with minimal respect.
- Tolerate poor performance across the board.
- Repeat as needed.

I assume you're talking about a department in a business organization. Let me know if you find a way to kill a government department.

You can certainly kill the effectiveness of a government department by following those steps but you probably won't eliminate it.
